Indirect Speech: The boy said that he had seen him while he had been running.
Explanation: When the reporting verb is in the past (said) and the direct speech is in the past indefinite tense, then the indirect (reported) speech will change into the past perfect tense.
Past Indefinite Tense (saw) > Past Perfect Tense (had seen)
And when the reporting verb is in the past (said) and the direct speech is in the past continuous tense, then the indirect (reported) speech will change into the past perfect continuous tense.
Past Continuous Tense (was running) > Past Perfect Continuous Tense (had been running).
